The legendary Moon Angel Troupe meets Rune Angel Troupe! The members of former Moon Angel Troupe, Milfeulle, Mint, Vanilla, Ranpha, Forte, and Chitose, visit their successor Rune Angel Troupe. Apricot and the other members are huffing and puffing to give them greatest hospitality.

The year is U.C. 0096. Three years have passed since the end of the Second Neo Zeon War. It is said that the Vist Foundation manipulates the Earth Federation and Anaheim Electronics from behind the scenes. Hoping to create a new world, the Foundation attempts to hand over a certain secret to the Neo Zeon remnants known as the Sleeves. The exchange is to take place at the manufacturing colony Industrial 7, the home of student Banagher Links. He is drawn into the conflict, almost as if pulled by his own bloodline.

With Banagher Links as its master, the Unicorn Gundam goes into action. The mobile suit that is said to be the key to Laplace's Box offers a glimpse of its incredible power in single combat against Marida Cruz and her Kshatriya. Full Frontal, leader of the Neo Zeon remnants known as the Sleeves and the so-called "second coming of Char Aznable," claims to be a vessel embodying the hopes of the Spacenoids. What will happen when he encounters Banagher on the battlefield?

In order to recapture Banagher and the Unicorn Gundam, the Federation Forces launch an assault on Palau, the stronghold of the Sleeves. Banagher takes advantage of the confusion during the assault to escape with the Unicorn Gundam. During his escape he encounters Mineva, who is riding with Riddhe in the mobile suit Delta Plus. Accepting her desire to go to Earth and seek a resolution to the conflict, Banagher entrusts her fate to Riddhe's hands.

The struggle over Laplace's Box spreads to Earth, where a force of Zeon remnants launches an attack on the Earth Federation capital at Dakar, spearheaded by the huge mobile armor Shamblo. Ronan Marcenas, chairman of the Federation's Council on Colony Relations, takes this event very seriously. He contacts Bright Noa, commander of the Londo Bell unit, and dispatches him to recapture the Unicorn Gundam which serves as the key to the Box.

Riddhe and Banagher are confronted by the jet-black Unicorn Gundam 02, "Banshee." Meanwhile, Bright, the captain of the Ra Cailum, senses the future in Banagher's strong will and decides to grant his wish. Via his friends Beltorchika Irma and Kai Shiden, Bright secretly calls in the Garencieres team to attack the Garuda...

The Nahel Argama has been unexpectedly attacked by the Earth Federation fleet, but is rescued from this predicament by the intervention of Full Frontal and his Sleeves. Captain Otto, now a fugitive from the Federation Forces, is forced to form a joint front with the Sleeves. His crew, however, make clear their unhappiness at joining forces with the Neo Zeon remnants.

In the summer of 2006, 5th grader Ryuhei Ozaki discovers a journal, "Tokyo Exploring Records," which was written by his father Shohei when he was young. Ryuhei forms his own exploration team with his online friends, Shun and Yoshio. One day during summer vacation, the three boys along with Ryuhei's brother, who happens to sneak along, go down a manhole into the sewers looking for a hidden treasure indicated on their father's map.
